I just had the same exact issue on the same exact phone. after doing some digging it seems like this happens when android has a problem optimizing one or more apps, so it stubbornly retries all of them. so i uninstalled apps one-by-one and rebooted, and the problem went away after uninstalling supersu..
My nexus 5 after latest 5.1 upgrade keeps restarting randomely and many times optimize the apps after restart. very annoying i already tried factory reset and device cache cleans, seems like an os issue.. First, please understand that the android “optimizing apps” process is completely normal, and occurs in order for your device to rebuild the dalvik-art runtime environment after an update, factory data reset, or other modification to the android os.. It should pass the android is starting screen now. if in case, wiping the cache doesn’t help, then try doing a factory reset from recovery. but know that factory resetting the phone will wipe.
